In 1998, the Florida Fish and Wildlife Conservation Commission's (FWC) Fisheries Independent Monitoring (FIM) program began a long-term monitoring effort of key reef fish populations in the Florida Keys National Marine Sanctuary. This effort was aimed at evaluating the relative abundance, size structure, and habitat utilization of specific reef fish species that are targeted by commercial and recreational fisheries.
A research program has been initiated by the Minerals Management Service (Contract No. 1435-01-99-CT-30991) to gain better knowledge of the benthic communities of the deep Gulf of Mexico entitled "The Deepwater Program: Northern Gulf of Mexico Continental Slope Habitat and Benthic Ecology". Increasing exploration and exploitation of fossil hydrocarbon resources in the deep-sea prompted the Minerals Management Service of the U.S. Department of the Interior to support an investigation of the structure and function of the assemblages of organisms that live in association with the sea floor in the deep-sea. Benthic fauna data has been collected from 1881 to the present by the National Marine Fisheries Service Laboratories at Woods Hole, MA (early years Bureau of Fisheries) and Sandy Hook, NJ (formerly with the Bureau of Sport Fisheries). Little data exists from 1881 to around 1955. After intensive sampling, data became sparse again after 1986. The data includes the work by Wigley and Theroux on the macrofauna of the Northeastern United States. Other major studies include Ocean Pulse, the Northeast Monitoring Program, New York Bight, 12 Mile Dumpsite, Long Island Sound and Raritan Bay surveys. In a pilot project in the Caribbean (Virgin Islands National Park, St. John, U.S. Virgin Islands), storm-produced fragments of Acropora palmata, A. cervicornis, and Porites porites were collected from donor reefs and transplanted to nearby degraded reefs. Sixty coral fragments were attached to dead-coral substrate (usually upright A. palmata skeletons), at similar depths from which they had been collected (1 to 3.5 m), using nylon cable ties. Seventy-five intact colonies were designated as reference colonies. Study colonies were assessed at 6-month intervals for 2 years (1999-2001) and annually thereafter (through 2009).

Between 1903 and 1907 a comprehensive survey of the marine benthic fauna and flora of Buzzards Bay and Vineyard Sound, MA was conducted. In the study greater than 460 dredge samples were taken and all taxa collected identified. These data along with a variety of habitat and environmental data were published in 1911. In addition the publication contains information on all other marine species in the region at that time that were not or could not be collected using a dredge. The Collection of Marine Invertebrates at the Texas Cooperative Wildlife Collection consists of over 47,000 dry and fluid-preserved marine invertebrates primarily from the Gulf of Mexico and the Caribbean Sea. The majority of the specimens were collected by Research Vessels Alaminos and Gyre during the 1960's and 1970's. The collection remains the most comprehensive collection of deep-sea invertebrates from the Gulf of Mexico. It is continually used by systematists, undergraduates, and graduates as a resource for their studies.

Florida Antillean traps were set on live-bottom reef areas on the continental shelf and upper slope. The University of Washington Fish Collection (UWFC, http://uwfishcollection.org/ ) database includes the taxonomic information and locality data for the cataloged lots of preserved fishes held in the collection. The adult collection now totals over 296,000 specimens in over 40,700 lots, representing some 4,054 species in 1,331 genera, and 306 families. Approximately 1000 new lots are added every year. The Texas Parks and Wildlife Department (TPWD) utilizes several sampling gears for fisheries-independent monitoring of finfish and shellfish communities. They include bag seines, trawls, gill nets and oyster dredges. Data in this collection include the abundance of organisms observed during Self-Contained Underwater Breathing Apparatus (SCUBA) diver surveys conducted by Reef Check California (RCCA) volunteers in nearshore, rocky reef environments along the coast of California between 2006 and 2019. After completing training through RCCA, volunteer teams of divers select survey sites and perform surveys according to RCCA standard protocol.
